I would guess that you are running up to the maximum speed the step generator will allow with the driver timing you have set.
Without more info on your hardware can't help you more.

Getting the machine to move the right distance and the right direction is the first thing to do.

how about:
lead screw pitch
both of the pulley teeth count.

What resolution the step drive is set to.
