Well, that is a very long base period for a machine which you say has a max latency of 12,000.
However, I am not clear if you are still getting RTAPI errors?
Could you summarise the current position, I am a bit confused.

i have not changed anything emc2 wise.
i have reinstalled emc2 and dependencies after some how breaking them?!???
been trying to get isolcpus to work on this particular livecd install... without much luck either
EMC2 works but the errors prevent the program from doing what i need it to.... control my mill.

5000-15000 is running EMC2 (not operating obviously) and using a PDF reader while switching screens . The computer in question is a dedicated "operators terminal" with the exception of reading Ebooks while i supervise my mill in operation (I get bored ok! besides its good use of down time).
I can get over 2500000 when I goto the extreme, with a complex screen saver, moving windows around, download torrents and do large file system operations all on the same build and version of Ubuntu RTAI kernel with isolpus-3 active; all on a SEPARATE hot swappable hard drive with the same RTAI problem.
trust me i tired to iron it out well before i gave you guys a headache. i guess out of desperation it looks like i have hijacked someone elses thread SORRY!!

This isn't the official EMC2 line, but if this is your own machine, to be used by you, you might well be able to use it as it is.I test my machine to how I use it and 5000 is the norm and 15000 max (10 hours)
Other people have reported that their machine has a latency spike at startup, and then runs fine for the rest of the day.
However:

What graphics card and driver are you using.

take a look at this andy "it is the exact same errors" that i am trying to solve.
so yeah it looks like it all boils down to graphics card / driver issues; we will see after i rip out the card!

You might find that switching to the vesa driver (or nv) helps.

Booting from a usb stick.
I am getting the same error about inserting the module.
This problem IMHO is a kernel issue as uname- r shows it as a rtai kernel.
There should be no need for insmod trying to load the rtai module as it should be part of the kernel and NOT a module.
In fact lsmod shows NO rtai modules to load.
I am trying to run it on a p4m 2.4 and get the same error after updating the live disc
to the 2.4 as well.
