Thank you! The code I post above also works. It took some tweaking of the hla file based on the error messages that were being generated. I now need to figure out how to get the X axis working. Y and Z axis are working. it seems the stepper motor pinout for LinuxCNC and PathPilot on the 7i76 are different. Is this correct?

As long as you are using 7I76 firmware on the 5i25, the mapping of stepgens to pins is the same.
That is hal file stepgen 0 is 7I76 stepgen 0 etc. This entirely determined by the 5I25 firmware
Whether or not the default Pathpilot hal files map stepgens to axis in the expected way:
0=X
1=Y
2=Z
3=A
on not is something I do not know

Using this estop lines in the Estop txt file and commenting out the line:
setp hm2_5i25.0.gpio.010.invert_output 1
in the Tormach_mill_5i25.hal line gets the system up and running for others that are trying to load PathPilot on a non Tormach system. I now have movement on all axis and am now working on getting the homing and probe up and running
