Does anyone know if it's possible to have dual y axis stepper motors on Pathpilot and be able to home them individually so I can square frame?

as far as the comen behavior on pathpilot no
you can have that FREE on the new Master or even the STRETCH iso will do that for you
look on the Gcreen GUI to get a nice control panel

Pathpilot does not have this ability. Pathpilot is designed specifically for mills and lathes with a single drive motor.
you can add this to Pathpilot if you really need it. it is just a gui.
you also should really square up the frame and not try to rely on the motors to do it for you IMHO
