X axis moves 130 mm per revolution
Y axis moves 250 mm per revolution
Z axis moves 2 mm per revolution

What about on the drivers that I can manually switch between 400-51200

In stepconf wizard basic machine information, should I change anything there.

Taking the X-axis. In Stepconf set the motor to 200 steps per rev, and the micro stepping to suit what the drives are set to.
For simplicity, set the pulleys to both the same size, for example 10:10.
For the lead screw pitch use 130.
That should be right.

To start out I would set the micro stepping jumper to 2. See section 7.1 of your manual or here . Then set micro stepping to 2 in the stepconf and the rest Andy has pointed out for you.

Did you verify that a move of 1mm or 10mm actually moves the commanded distance? This will verify you have the scale for each axis set correctly.

How did you move the axis? Jog key? Rapid move in the MDI tab?

How do you know that the distance is incorrect when jogging with the jog key?

If you try different velocity and acceleration settings in the Axis Test window you can see there effect.
