The config you are using is not suited to a 7I65 (its meant for 1 or 2 7I48s)
For a 5I24-16 with 1 or 2 7I65s you would want 5i24_16_2x7i65.bit

I also have 7i44 connected to P4 will it run using 5i24_16_2x7i65.bit ?
or do I have to compile my own designated bitfile?

Unfortunately 5i24_16_2x7i65_ss8.bit doesnt work,
encoders dont work, 7i44 doesnt work either,
also I cant see mesa-7i64 pins in hal configuration.
