On my other CNC I found the parport module was not loading, loaded it and the 6040Z ran fine on PCI card. Swapped in the PCI-e for the PCI and again the 6040Z ran fine. So Ive left the PCI-e card on the 6040Z. The 6040Z's PCI card is in the Dell 9020 MT and there is no task0 or task 1 alert so it looks like that particular PCI-e card and the Dell 9020 motherboard seriously didnt like one another, so problem solved. I will go order a spare PCI card, thanks for the help.
