The increments didn't bother me, I use all of them. 
The issue isn't solved yet unfortunately.
I noticed my .var file did not have the same amount of parameters as the one that came with the upgrade.
So I renamed the fresh one to 'probe_basic.var' and changed the reference in my .INI also to probe_basic.var.
(Before it was named "linuxcnc.var". )
I can see that "Spindle zero" is written to parameter 3010 now, but upon restarting PB, it's 0.0000.
Strange thing is, parameters like the feeds are being stored and loaded correctly, except traverse FR.

It seems it's only "Spindle Zero" value which is giving me issues now, very strange...

You need to make sure you have the latest subroutines files also

Small update:
After updating almost all values get stored and recalled correctly.
One exception seems to be the Spindle_zero.
If manually entered, it doesn't get stored and recalled.
If measured via subroutine, it does get stored an recalled on restart of PB.
(Subroutine folder is up to date)

yes because of all the confusion previously of how to calculate it I made it specific to the subroutine used to set it. not sure if I can make it both manually enterable and via subroutine easily or not. will have to take a look when i have some time again. I have been a bit covered up recently but hope in the next week or two to have some more time to work on the ui.

What is the correct way to update ProbeBasic from a very old version?
sudo apt-get update/sudo apt-get upgrade does nothing.

Are you sure the probe_basic config folder doesn't get updated when you run those commands?
I was looking at the wrong machine folder initially, because I made a copy of probe_basic base folder when I first installed it.
