Is is still pulsing using the type-2 stepgen and the phase-a signal?

You'd also need to change this pin
net spindle-cw <= stepgen.2.step
to
net spindle-cw <= stepgen.2.phase-A

All settings as per your recommendations I can start spindle, Andy's phase = nothing as I have to edit out several lines to get LCNC started.

You should only need to change 3 lines
loadrt stepgen step_type=0,0,1 ctrl_type=p,p,v
net spindle-cw <= stepgen.2.step
net spindle-ccw <= stepgen.2.dir
to
loadrt stepgen step_type=0,0,2 ctrl_type=p,p,v
net spindle-cw <= stepgen.2.phase-A
net spindle-ccw <= motion.spindle-reverse
