Just to conclude, changing the Stepgen numbers in hal seems to have done the trick. Step & dir signals are now where they are supposed to be. However I haven't tried the other functions yet.
They are now;
X = stepgen 0
Y = stepgen 1
Z = stepgen 2
A = stepgen 3

Всем доброго дня. 
Подскажите, можно ли достать такую прошивку, нужно: 1 мотор, 2-3 step/dir, 5 энкодеров и остальные разные кнопки, переключатели?
Или как можно изменить текущую прошивку, в какой программе?

Спасибо большое. На плату залита прошивка с сайта mesa (7i98_5abobx3d.zip - bit and pin), хотя плата неоригинальная. Приложил файлы с фото платы и распиновкой: old - что сейчас пока установлено, new - как нужно. Свободные пины на P3 буду использовать по концевики,  HOME, Estop и переключатели.

Left the first connector with all 4 5ABOB stepgens
(if you need the stepgen3 pins  as I/O, only
enable 3 stepgens  (0,1,2) in the hal file)

I have included the pinout source file in case you
want to make changes and compile a new bitfile yourself.

Можно еще уточнить по процессу изменения, создания bitfile. 
На скриншоте порядок:
  1. открываем проект seveni98.xise
  2. добавляем в проект файл PIN_MARSLUKAN_51.vhd, если нужно исправляем.
  3. выбираем нужную карту
  4. правильно сделано?
  5. генерируем проект и получаем bitfile - TopEthernetHostMot2.bit

    Или нужно еще где-то что-то нажать?

That's basically correct:

1. Add new pinout file to project (seveni98.xise in this case)
2. Select proper card and desired pinout file in top level file (TopEthernet16HostMot2.vhd in this case)
3. Recompile
4. Rename created bit file (TopEthernetHostMot2.bit in this case)  to desired final name.

Спасибо за помощь. Всё получилось, сначала залил вашу прошивку, потом решил для пробы изменить пару пинов и скомпилировать новый bit - успешно, загрузил и запустил LinuxCNC - работает. Ещё раз спасибо!!!
