Usually connecting +Z or -Z from encoder to Z input should work fine.
Also, depending on + or - you get active low or active high.
Might have issues with "open collector" type outputs from encoder, can be easily fixed with a resistor between +V encoder power and input/encoder output.

!Update!:
Removed the dedicated spindle encoder index pin, now all encoder channels are handling the index pulses. In the project configuration you can now use PIN numbers instead of GPIO numbers,  dedicated chinese breakout board config files and picoBOB-DLX config file. 
You can try it with the Test branch.

i forgot to mention, but pico2 boards are also supported (48 GPIO versions also), how to build for pico2 is in the doc.

The expansion board is "plan to sell it" but the prototypes is in making, so its need more time.

This looks great. Thanks for your work!

I will probably use it for IO and rotary encoder counting for my control panel (servos are ethercat).
Rotary encoders for MPG / feed override / spindle override.
