You will need to set the actual number of stepgens (3?) and PWMGens (1)
in pncconf.
The stepgen and PWMGen pinout will be correct because the firmware is made
for your breakout. The only possible issue with using mis-matched pncconf firmware
is GPIO setting but there may in fact be no conflict except possibly the PWM pin.

If I am thinking correctly if I plug in the mesa card I should get some kind of movement ?

If you create a hal/ini file with pncconf with the correct axis <--> stepgen mapping
and correct step timings, yes you should be able to get motion, but be careful
because things like limit switches are not likely to work so be ready to shut down
to avoid a possible crash.

Everything plugged in getting the estop led light on the BOB stays on with pc plugged in or not, not sure what I did wrong? already having hard time figuring out the pin locations.

That's probably expected until you setup the GPIO pin that drives the BOB's
EStop pin _and_ its polarity
