After a bit of playing around it seems to require something after the extensions, so try this:

PROGRAM_EXTENSION       = .ngc,.tap,.nc  (remove z axis stuff)

Yes. I wonder if it was the brackets

[FILTER]
PROGRAM_EXTENSION = .ngc,.tap,.nc,.txt (remove z axis stuff)
ngc = ./plasmac/plasmac_gcode.py
nc = ./plasmac/plasmac_gcode.py
tap = ./plasmac/plasmac_gcode.py
txt = ./plasmac/plasmac_gcode.py
