I have changed the safe height to 100 and still get the same error. 

The z axis only goes up to 8.4mm before travel. And gives the warning after the first cut of a job. 

No doubt I have set something, somewhere and now I can’t find it to fix it. 

I set up a sim with the same parameters for the Z axis that you posted and it works fine with the plasmac example files.
Can you post the backup of your config.
Can you post a Gcode file it errors with.
Can you pinpoint exactly on the Gcode file where it errors.

FWIW, this g-code file ran fine on my sim machine (imperial machine though), but without a backup of your config, it's impossible to simulate your machine.

To get a backup of your config, click "BACKUP CONFIG" in the parameters (or settings if your screen is 4:3) tab.  Upload the resulting file here.
